Pompey suffered just their second defeat in the last eight games when they were beaten at Birmingham’s training ground.
The sides went in level at the break but second-half strikes from Reece Hales and Alpaslan Oszturk secured the points for the hosts.
Academy manager Andy Awford said: “Over the course of the 90 minutes, Birmingham deserved their victory.
“We did okay in the first half and hit the crossbar. We had a few chances, they had a few chances and it was a fairly even game.
“But then they went ahead just after the restart when we failed to mark properly from a throw. I’m disappointed with that because it’s something we’ve worked on.
“We were second best from then on and although we can’t win every game, there’s a right way and a wrong way to lose a game – and that was the wrong way. When we lost to Norwich a few weeks ago I didn’t have a problem because we’d had a go.
“There wasn’t enough character and it’s the first time since I returned to the club that I felt we didn’t do ourselves justice.
“Now I’ll be looking for a reaction and a much improved performance when we host MK Dons in our next game.”
