But Jay Simpson levelled from the spot after Adam Webster had been sent off for a foul Jobi McAnuff and Ollie Palmer then headed the hosts in front.
Mathieu Baudry was dismissed for lashing out at Michael Doyle after the interval, but Palmer soon extended Orient's advantage.
Gareth Evans reduced the deficit late on, but the Blues could not beat impressive keeper Alex Cisak again.
